I found a strange situation in 0.4.13-SR5 with WIN10 (however seems to be solved in 0.4.14-F):

Preparation:

  1. Started with empty cirtuit.
  2. Dropped an Atmega328 (but bug available independent of component).
  3. Made 3 connections between I/O-pins (e.g. 1st: D0-D3, 2nd: D4-B6, 3rd: B7-B0)
  4. Deleted 1st wire via rightclick + delete in menu
  5. Undo


Error:
3rd wire disappears and 1st wire appears.
