Yes, that's how it works, graphical transformations applies to evrything in the component.
To keep the text properly oriented use "Rotated" property instead of rotating 180º.

Often is necessary to rotate it 180 degree (2x90), flip/mirror, otherwise is quite messy with some component, particularly on mentioned example with Arduino Mega...

Using the top pins in Mega is quite messy in any case.
