List of projects contain even these not existed anymore

During test, I have created several projects. They appeared in the list of projects which is fine.

However, I deleted files from the HDD and when I opened list they are still present. When open one, an error is shown that file do not exists anymore, but it is not removed automatically, nor there is an option to do that.

As well, I do not see an option to manually manage list of projects.

Perhaps standard main menu should exists as well...

You are right.
It should ask what to do: keep it in the list or delete it.
